Can we compare 3 different experimental conditions with DESeq2?

Hi everyone, I'm very new in the computational biology world. I'm wondering if I can compare by using DESeq2 3 or more conditions. Example: in case I have

  1. control (n=4)
  2. disease model (n=4)
  3. disease model+treatment (n=4)

Should I do an ANOVA with a pos-hoc analysis instead? Thanks

You only have three groups, just do 3 comparisons. You can use venn diagrams or upsetr to look at overlapping DE genes between the three comparisons.
