Trouble with creating Series RNA-seq normalized counts matrix

Hi Bio Conductor community ,

I am having trouble creating Series RNA-seq normalized counts matrix files that are the same as the ones on GEO. I know that these matrix files are already generated for some of the files , I want to generate them for the records that do not already have the counts matrix files.

My end goal is to have a file like this

I have been able to generate the following file but I do not know where to go in order to get the same data as the first image

rnaseqGene is a published Bioconductor workflow. So you should use that tag if you are asking a question about that particular workflow.
