Hi, I want to perform normalization of miRNASeq data, previously I did it by DESeq2 for other data in which we have phenotype information. Currently, I don't have phenotype information till. I want to normalize data by DESeq2, whether is it possible or not without phenotype, If not which normalization will be good to normalize the miRNASeq counts. I am looking for valuable suggestions...

DESeq2 normalization doesn't use phenotype data (e.g. variables in the design). The vst() does if you set blind=FALSE but this isn't the default, and it only uses the phenotype in assessing the global within-group variability, not in removing anything like shifts or differences between groups.
