As Suárez-Fariñas reported before, I also tried to use publish function from ReportingTools and it can not recognize the object  of class  "PFAMHyperGResult".

The application of the function to an object from "PFAMHyperGResult"

> publish(object, Report, selectedIDs=probids, annotation.db="org.Hs.eg",
                       categorySize=2,
                       makePlot=TRUE)

is returning this error:     Error in if (dim(df)[1] < 1) { : argument is of length zero

You might need to re-install ReportingTools and AnnotationDbi - see [1] for details.

You might have to re-install more packages than that, actually: GOstats, Category, AnnotationDbi and
ReportingTools according to [1]. Thank you for bringing this up on Bioc-devek, James!
