The ShortRead package (http://bioconductor.org/packages/ShortRead/) contains the function readFasta() which might be of use.

Hi,

You can also have a look at the readDNAStringSet() function in the Biostrings package, which ShortRead::readFasta() is based on.

Cheers,

H.
