Hello.

I'm working on data from illumina.

Now I'm doing permutation using plink with 36 core 60GB memory computers (linux).

I'm worried that if I used a wrong codes for this process.

I used "--mperm 10000 --set-max 10000 --noweb" for the permutation.

Was it correct?

And I wonder if the p value in the result file is less than 0.05 than it is significant or not.

This isn't a general purpose bioinformatics forum, but is instead intended only for questions about Bioconductor packages (and plink is not part of Bioconductor). You will likely get better traction at www.biostars.org.
