hi, Thanks for your job!

could you tell me which species does GO.db use? Since now we have human ,rat ,mouse ,and etc......

does different species have the all the same GO terms ? can I use GO.db for human, mouse or rat and why?

And if I want to use go terms for rat , what should I do?

GO contains the GO terms and their relationships, it doesn't contain the annotation to a particular specie. The terms are independent of the specie and all species uses the same terms.

To annotate a rat you should use the appropriate annotation library for your organism, it might be org.Rn.eg.db.
